I have just fitted a Scorpion exhaust, I’ve addapted the OE heat shields to fit but the heat is getting to my leg when I stand. I’m thinking of wrapping the pipe in that area but my 2 concerns is, will it cut the heat and will it create a problem elsewhere in the system. I don’t have the luxury of getting it wrong, as I’m about to use the bike under extreme heat conditions for a number of months and I won’t be able to rectify any issues easily once I’m on my way.

My scorpion runs much cooler than standard. I don't have a heat shield at all and my leg doesn't get hot, even idling at traffic lights.

Maybe some bandage over the heat shield will do what you need? Or, can you stand the shield another half inch off?
