You say you are adding stops to an existing route. In BaseCamp, a stopover (at a via or way point) can be:
A. Given no stopover time at all, ie you just pass through the point.
B. Be given a stopover time, in minutes, hours, days, weeks or even months. You might use this function to allow say an hour stop for lunch or 17 minutes pressing wild flowers.
I have never had the problem of BaseCamp inserting stopover times of its own. However, a Google search turned up a possible reason why it might happen. I suspect the problem you are finding is that you might be creating the route in ‘Trip Planner’. It’s not something I use myself but here’s a link to something you might find useful:

Going back to stopover times, this video (it starts with creating fuel stops but they can be any sort of stop) goes on to explain how to create stopover times. That part starts at roughly 5:20 in.

I guess you could use the same method to correct / amend / delete the stopover times you are having problems with. That way you can stay within BaseCamp and not move to another app or software.
The ability to create bespoke stopover times is a really useful feature. I also use it to create different departure times for alternative routes I have created, especially useful if you use the device’s ability to display routes in a calendar order. For example, I might create two routes for one day out and then decide on the day which to use. Let’s say one is 150 miles, the other 100. I will give the 150 mile route an 09:00 departure time and the 100 mile route an 09:30 departure. They will list chronologically, making it easy for me to remember which is which.
As regards alternative apps or software to create routes in, as opposed to using BaseCamp? There are several, of which the most popular at the moment seems to be MyRouteApp (also known as MRA). As with BaseCamp, MRA allows you to insert stopover times at a via or way point or not, as you see fit. To my mind MRA comes into its own as yiu can use it on an iPad or iPhone, something that you cannot do with BaseCamp. That it will also use Bluetooth to transfer routes to an XT (but not to a Nav IV, V or VI) is also a bonus.
PS Excellent that someone has moved your question from the 1250 section to the GPS section. The 1250 section is great for help with deciding which gloves to wear but all but useless for anything else. The GPS section on the other hand is not judgemental about the choice of awesome steed.
